Wow there's a lot of info to absorb here! Just as well I've been using Google search for some time. However, I did not know how to 'tell' Analytics to monitor what visitors are looking for. Until you told me what to do that is!
I wonder how many others are not sure how to get Analytics to do search following.

What happens in terms of google site search crawling if one has pages behind an optin page that are not meant to be crawled?

The normal search engine crawling caveats still apply - if a page isn't publicly accessible, then it won't appear in Google's site specific search.
The best solution in this case is to consider hosting your own solution - consider one of the Enterprise solutions I mentioned.

It is worth pointing out that there are plenty of ways to stop search engines from accessing site content. Any of these will stop pages or other site content from showing up in Google Site Search.
